No matter what the story is - a great villain will always be a memorable character. The best bad guys have a lot of moxie, they are Shakespearean. They also almost always believe that they are right in their reasoning for their actions, and usually from a certain point of view…they are. A guy like Magneto has seen the evils of mankind as a survivor of the Holocaust refuses to allow he or other mutants to suffer the same fate as eleven million people in World War II Germany, and his by-any-means-necessary approach generally makes him a bad guy, even if plenty of us would agree with his thoughts... his means, perhaps not so much.

Conversely, some times the bad guys just like being outright degenerates and psychopaths hellbent on world domination or destruction. They like the power and want to rule the world.
